You can't open them. In the Philosopher's Stone room, there's a blue portal that takes you to another area in the dungeon. On the opposite side of that portal in the Philosopher's Stone room, there's a button you can press to open a secret room. You will be able to gain access to the far back room with the green potion in it from there.

Also, make sure to find the other secret rooms in the Philosopher's Stone room.
